Husband & I separated in Feb '07, not divorced. We want to get most money back, do we file separate or jointly?

Didn't physically separate until April, but still not lived together for over 6 months. We share joint custody, but I usually have a few more days a month. Would we get more money back filing married jointly or married separate?
